What’s the best way to set up payment processing for a small e-commerce store?

Since they will be out of India, your best bet is to seek payment processors who are based in India itself. Granted they may not approve small businesses (a complain that I am hearing a lot), but you can certainly try, or build your e-commerce model along the COD, direct deposit model.
